What does everyone do to back up the customizations you do to your sites? I know Ning has an archive, but I think that's just for content.
Do you keep a copy of the code from each text box, custom code, appearance? Am I missing something easy and obvious?

No, you're not missing anything. You back up code, exactly as you described.
Back up the following in text files: Custom Code Box, Advanced CSS, Dev Mode code if using it, your HTML for Pages, Groups Text Box, and home page Text Boxes.
